What is the difference between V4 and V3? Which one do you recommend?
A. Version 3 runs using the indicator on the daily chart, whereas version 4 runs on the timeframe of the chart you are using. Version 4 is therefore more flexible, so you could enter on a daily timeframe, and possible switch to 4 Hour to get a quicker exit on a down turn. Additionally, the parameters for version 4 are simplified a little. I would recommend version 4, but the timeframe you use is down to you. daily is certainly the more profitable, but 4 hourly provides more satisfaction in terms of seeing trades closed out more regularly, and shorter holding periods. If the currency pairs seem overvalued and or highly volatile, such as now (july 10th), using the 4 hour chart would become a better option.

I downloaded the new CG V4- is it ok to put it over the top of V3? will it handle V3 open trades?
Also is the indicator the same as that was available with V3?

A. Yes it does have a magic number, and that is shared by all versions of the EA, so they all share the same trades, and you can upgrade and it will manage your existing positions.
